Thermodynamics of Enzyme-Catalysed Reactions

چکیده

Since the pH is treated as an independent variable in biochemical thermodynamics, the Gibbs energy G does not provide the criterion for equilibrium, but the transformed Gibbs energy G’ does. The standard transformed Gibbs energy of formation DfG’ of a reactant (sum of species) can be calculated at the desired temperature, pH, and ionic strength if the standard Gibbs energies of formation DfG and standard entropies of formation DfH of the species that make up the reactant are known. BasicBiochemData3 in MathSource provides species properties for 199 biochemical reactants and Mathematica programs for calculating apparent equilibrium constants K’ and other transformed thermodynamic properties of enzyme-catalysed reactions are given. This database can be extended, and the number of reactions for which apparent equilibrium constants can be calculated increases exponentially with the number of reactants in the database. 1 http://www.beilstein-institut.de/escec2006/proceedings/Alberty/Alberty.pdf ESCEC, March 19 – 23, 2006, R desheim/Rhein, Germany Beilstein-Institut

Reduction of intrinsic kinetic and thermodynamic barriers for enzyme-catalysed proton transfers from carbon acid substrates.

Many enzymes catalyse the heterolytic abstraction of the alpha-proton from a carbon acid substrate. Gerlt and Gassman have applied Marcus formalism to such proton transfer reactions to argue that transition states for concerted general acid-general base catalysed enolization at enzyme active sites occur late on the reaction coordinate (J. Am. Chem. Soc. 115 (1993) 11552). We postulate that as a...

Enzyme substrate solvent interactions A case study on serine hydrolases

Reaction rates and selectivities were measured for transacylation of fatty acid esters in solvents catalysed by Candida antarctica lipase B and by cutinase from Humicola insolens. With these enzymes classical water-based enzymology can be expanded to many different solvents allowing large variations in interaction energies between the enzymes, the substrates and the surrounding. Further, hydrol...

Synthesis of neopentyl glycol and ethylene glycol esters by fatty acids in the presence of acidic ion exchange resin catalyst

A most effective and less energy demanding method of producing fatty esters, diol esters, by esterifying fatty acids, with neopentyl and ethylenglycol alcohols in the presence of an acidic ion exchange resin catalyst(polyestyrendivinylbenzensulfated) was investigated at elevated temperature. In this process an azeotroping agent, toluene, was used to facilitate continuous removal of water by dis...

Chemical accuracy in QM/MM calculations on enzyme-catalysed reactions

Combined quantum mechanics/molecular mechanics (QM/MM) modelling has the potential to answer fundamental questions about enzyme mechanisms and catalysis. Calculations using QM/MM methods can now predict barriers for enzyme-catalysed reactions with unprecedented, near chemical accuracy, i.e. to within 1 kcal/mol in the best cases. Quantitative predictions from first-principles calculations were ...

proceed via the Ping-Pong mechanism

Acyl-transfer catalysed by y-glutamyltranspeptidase from bovine kidney was studied using y-Land y-D-Glu-p-nitroanilide as the donor and GlyGly as the acceptor. The transfer of the y-Glu group to GlyGly was shown to be accompanied by transfer of the y-Glu group to water (hydrolysis). The results were compared with acyl-transfer catalysed by the representative serine protease, a-chymotrypsin. The...
